x homing in wrong direction
the issue was that my software was causeing the issue.
The issue I am having now is, when I start a print, the printer zeros all axis, and moves tot eh center of the bed. Moving to the center, it raises the Z axis to avoid collision. It does nto, however, rezero the Zaxis and attempts to start the print from the height that it moved to for safety.

Sounds like you need to alter the offset between the hotend and the bed.. if you look in the marlin config file for "#define Z_PROBE_OFFSET_FROM_EXTRUDER"
You can also use gcode to set it "M206 Z5" would add 5mm to the offset (you can also use negative numbers) once set issue a M500 to store in EPROM you don't have to set it every time you turn the printer off
Printer will print perfect...
