Your problem is the relative distance between the bed and where the Z stop puts the extruder.

Soluitions:
1. Adjust your endstop striker (it's a screw if you have a MakerFarm ??) When making this adjustment, eliminated all exterior noise so that you can hear the endstop switch click. Use a feeler gauge to get the extruder nozzle 2 thou above the bed when the endstop switch clicks.
OR,
2. Replace any rigid spacer between your heat bed and Y carriage with small compression springs held in place by the screws and nuts that held the rigid spacers. Then, with the extruder positioned by the endstop switch, you can adjust the distance between the bed and extruder to 2 thou by tightening or loosening the screws.
