I've used Desktop, it isn't bad. Just opt out of the Cloud storage stuff that auto links your designs on Thingiverse.
S3D is absolutely worth it. It just works things the right way. Makerware is nothing without Profitweak, and profitweak is very cumbersome.

Thanks for all of the help everyone. I'm well on my way.
Good quality prints, though my Y axis is dimensionally short. I think this might be why:

And I wondered why they included an extra bracket... I love tangible problems with clear solutions. I'll tackle that tomorrow and see what happens.

- I would design a stronger bracket and print a few spares after you get it fixed. Its a little worrisome that your printer is so new and yet already has an issue of that caliber.
