Making Filament with Filabot Wee: switching between materials of the same color?

I'm using the Filabot Wee to make filament from poly(caprolactone) (PCL), although this problem could apply to any type of material. I have different batches of PCL that I would like to make filament from, the problem I have is they are all the same exact color. Anyone have any advice (or another website I can visit) on how to easily tell how one material has fully extruded and another is coming out? Is my only option to take apart the extruder and clean it if I don't want cross contamination? I was thinking of putting in a small amount of colored dye between batches, I just don't know if it will dive me a nice distinct band in the filament or more or less dye multiple feet of material at a time.

Easy way of course is dual exstruders.
