Is there any way to keep MakerWare from printing a line before printing?
Is there any way Makerware can be adjusted not to print a line in front of the Makerbot table every time, before printing a part?
I manually removed this line from G code and it didn't change anything.
Over time this wastes more filament.

I don't believe that line is the in the GCODE, rather a firmware function. It's meant to clean/wipe the nozzle and spit out leftover material. Most decent to HQ printers do it. It really doesn't waste much IMO.

There is no way to remove this line, without it you run the risk of starting your print with burnt plastic, or no plastic.
Just do what I do, save all your plastic scraps. That way, when they finally make a plastic reclaimer, you have something to use it with.
