Makerbot Desktop - Mirror and First Layer Height

had first layer set at 20, so i tried lowering it to 15 but it does not help. I'm printing at 0.1, often 0.05, so it's having problems extruding the filament so close to the plate. I leveled it already several times and i've only had this machine for a week. This is where that first layer height thing would come in handy. Is makerbot desktop the only way to slice files for the rep 2x?

Sure wish they would add those two options to Makerbot Desktop, though.
