I've been told by MakerBot, not to remove the nozzle.
But, I've done it anyway.
All the clogs I've encountered have been easily removed by putting the nozzle on a metal table and putting a heat...
my guess:
the clicking sounds are the filaments slipping in the extruder
less filament makes the roof thinner and the waves show up
slow the feed rate down a little, or thicken your roof
had the same problem awhile back
changed the so called "smart extruder" and the problem was gone
if you have a current makercare subscription, insist they send you a free replacment

so from my experience:
If you print using the stone filament, the first print will be marble like, the second granite like, and the third will be a pile of dirt.
go to Thingiverse and search: helper disk and pacman corners .... for examples
basically you are putting a thin round disk on the corners, they will pull up and curl, hopefully keeping your square...
use helper disks (aka pac man corners, mickey ears)

yes, the unfinished rough look is from the extruder being starved of filament.
If you have a Z18: take the top off and set up your spools above the printer, feeding directly into the extruder.

IMO MakerBot rushed the 5th gen to market to get a better price on the Stratasys buy out.
There are still a lot of issues that need to be resolved before they should claim its "plug and play"
Here are my temp results:
White PLA on a 10lb spool, the best results were at 219C
Green and Cool Gray on 2lb spool, the best results were at 217C
when I ran the white at higher temps the shells...
