Sounds To me like the z axis feed rate or acceleration its set far too high in marlin.. can cause the nut on threaded rod to lock up!
In the firmware there will be a setting for the probe offset.. which its the distance from the probe to the bed check that it had not been set.
Typically you need a geared extruder for 3mm filament,I use a bulldog xlnt, however the Greg's wade extruder(reloaded) is also an excellent choice.
Sounds like you need to alter the offset between the hotend and the bed.. if you look in the marlin config file for "#define Z_PROBE_OFFSET_FROM_EXTRUDER"

Looks like you have adhesion issues .. if its abs you are using try abs juice (abs dissolved in acetone) if its pla try pva glue
looks like you had the software endstops set (you can disable them for testing)
the Z motor sounds like software problem if you swapped the driver over and it's still doing it, you should have...
there's a couple of things it could be
could be that your steps per mm are not set correctly in marlin
your endstop configuration might be stopping them / or the endstop wiring
