I don't think it takes down the 12V supply, but improperly connected endstops can short the Arduino 5V to ground, shutting down at least the Arduino. We had PM'd about jumpering across the polyfuses on RAMPS - did you do that? If so, maybe that makes a difference on whether 5V problems on RAMPS can affect 12V. Normally the polyfuse would just open in case of an overcurrent.

No I didn't make the modifications we talked about in the PM. I haven't made any changes to the RAMPS board. I did recently install a over the RAMPS mounted cooling fan mount and I'm thinking that installation might have loosened a connection up somewhere. I've removed the cooling fan bracket but haven't had much time to debug fully. I'm just glad the problem is isolated to just on the RAMPS board!
