Seems like you should be able to just use Esteps. Or, after each print starts, use the LCD menu to adjust flow.

Sounds like the endstop switch is failing or is being triggered by electrical noise.

Then that sounds like a mis-aligned part in the hotend. Maybe the nozzle is not seated properly.
Sounds like a basic clogged nozzle, but you say you replaced it with the hot end?
If the thermal runaway is enabled, that might be triggering it.
How would a wobbly nozzle cause such under-extrusion?
