It appears that the V-Ref voltages are quite similar to that of my 3D Printers because Both use the A4988 Drivers.

looks like bed shift.
You say you changed the springs - did you screw them down REALLY tight ?
If not the bed will move.
Had similiar issues with my delta until I tightened the bolts so that the springs are really compressed.
When I changed the wingnuts for locking nuts and wheels on my i3 I did the same. Tightened to the point there's almost no wiggle room left.
99 times out of 100 3d printer issues are something simple and mechanical.
To me that looks like bed shift. if it were anything else it wouldn't just be on the one layer - and you wouldn't get prints that work without problems.
